Two sites…have been put into folders directly off my //public_html root e.g. /public_html/squaremile.
That is how my sub-domains (and even my primary domain in its own sub-folder) have been since I got started with 3.5.1.
All previous ones had paths like /public_html/wp-content/themes/smallbiz
That is a typical path within a primary domain, not a domain path.
My subdomain redirection is the same for all, ie //public_html with no subfolders.
That might just be how your server works where the pointing for my sub-domains is done at cPanel.
There are no folders ‘created’ for Multisite, it’s all virtual.
If your subdomains all point to /public_html/ then that;s okay. Mine do π it’s not a ‘new’ feature, it’s been like that forever. Why do you think it’s wrong?
Because there ARE folders created by creating a new site.
Nothing virtual about them.

Not in /public_html/ there ain’t. Not by WordPress at least. The only folders WP will make are your uploads folders.
If you’re getting folders for the SUBDOMAIN made in /public_html/ then it’s your hosting platform but it’s not how WP is meant to work. ALL your subdomains should point to /public_html/ and WP sorts the rest out on it’s own.
Yes, thats exactly when it happens. I’d forgotten about that, been a while since I created a new site I guess.
