By setting your system to 2.1/headphone mode you will just shift the spatial virtualisation from your headphones to your PC - you will still be getting the same virtual surround that you were on 5.1/7.1 mode... Or perhaps even better, if the games engine is better at it than your headphones.
So in summary: you loose nothing by setting to 2.1/headphones - but you will gain your missing audio. All pro's, no con's.
You only need 2 channels for good positional audio with headphones so don't worry about that.
If the game doesn't have any direct audio options, set windows to 2.1/headphones mode. I'm 99.9% sure that will give you back your missing sounds.
